Whenever I shut off my 96 GT after it has ran for a while (60 to 90 min.), upon restarting it will miss for a few miles or not start at all. When it does not start, I let it set for a couple hours and then it starts and runs fine. Any ideas what might be causing my problem?

If it doesn't turn over when hot, thats usually a sign of a starter going bad.

Do you have ignition spark when she's not starting?
Why not pick up an inexpensive calibrated spark plug (ignition) tester and see if a spark is present while the engine is being cranked?
You can also test for fuel pressure with a gauge hooked up to the Schrader valve on the fuel rail.
It won't start without fuel or spark.
