Well, the inevitable happened but thank goodness I'm under an extended warranty. What else should I have them do while they're in the engine?

My list so far:

Coolant Flush
Replace thermostat

Any other ideas?

I agree with those two items. I am doing those myself as well.

I am also adding to that:
Powersteering fluid flush (since you have to remove the pump anyway)
New Serpentine Belt (since you have to remove the motor mount)
Spark Plug wires (since they come off too - and are still original)
Spark Plugs (since they are so easy to get at now)

Aside from those, I am also going to possibly replace my whole power steering pump. It is weaping out the shaft seal. I may just replace that seal though, I havent decided yet.

I think they have to drain the coolant anyway...

A coolant drain isn't the same as a flush.

If I have them do the spark plugs, do you think they'll give me a break on the labor or charge me the normal price?

I have never been givin too many breaks by a mechanic. You never know though.

In my previous post, I was assuming you were doing it all yourself.

any reputable shop will install the "already removed (ie alt, belt)" parts for only price of parts... we use to run that way... you took the labor price for the deepest part replacing... here is the lower gaskets... and just added price of the parts
