Forgot to mention: There is a TSB for rock chips on the bottoms of the rear doors. The dealership will apply 3M Clear Bra to prevent chips. Get it done sooner than later.

So what is that? A protective overlay or something. When I think of a 3M bra, I think it's going to be the hard plastic type like on the front of the car.

Yes, clear protective overlay for the doors, lower door sideskirt and lower front fender panel.

How much does that affect things when you wax/claybar the vehicle? Or do you just avoid the area like the plague.

Since it is clear it is important to get in installed right away, if you wait then the blemishes will show through. It is hardly noticeable on white or lighter colors but is more visable in darker colors. You just have to hit the seam with some QD after you wax so the line does not show.
